What you've done is re-create the stock vbmeta, now you start modifying little by little to see what works and what doesn't
1. Set flag to 2 and rebuild the vbmeta then try flash
2. You'll try this @ https://www.hovatek.com/forum/thread-35862.html (jump straight to step 4). You'll be using rsa4096_vbmeta.pem
Let me know the outcome of both experiments

Was it the method 2 (rsa4096_vbmeta.pem siging) that worked?

Quick test,
flash back only stock vbmeta from the firmware (use fastboot) and confirm you still have root

But got a problem not related to this test but...
My SafetyNet fails, and play store displaying "Decice is not certified".....I am assuming both are same problem, SafetyNet is failing because "Device is not certified" problem.....can this be fixed by flashing GSI rom?
